Hyperdimension Neptunia VS Sega Hard Girls follows IF (now styled as an intrepid historical explorer) as she visits the grand library of Grand Library to investigate mysterious anomalies erasing history itself. When the historical records begin to vanish, causing eras of gaming history to disappear, IF teams up with Mega Drive and various Sega Hard Girls to journey across different historical eras in time. Meanwhile, Neptune gets transformed into a motorcycle (the "Nep-Bike"), adding an extra layer of comedic absurdity to the mission.
